Though Apple does not support the process, jailbreaking your phone will not prevent you from backing up or syncing with iTunes, nor will doing so remove the jailbreak.
Syncing With Jailbreak Even after jailbreaking, you can still plug your iPhone into a computer and sync it. The sync will update your App Store apps, contacts and other information and back up your phone data to the computer. The process will not back up your jailbreak apps nor the data stored in them, but the sync will complete successfully without affecting the jailbreak. If you use jailbreak tweaks that affect the look of your phone, such as customized folders, the phone display may appear incorrectly in iTunes, but it will still work.
Jailbreak and iCloud If you back up using iCloud instead of iTunes, you can continue to do so after jailbreaking.
As with iTunes backups, iCloud will not back up your unofficial apps or other jailbreak tweaks, but it will successfully back up all your App Store apps and data. Using iCloud will not cause your phone to lose its jailbreak. Restoring and Updating Though backing up your phone will not affect your jailbreak, restoring from a backup will.
Even if you restore to a backup made after jailbreaking your phone, the process will undo the jailbreak. If this happens, you will need to run the jailbreak process again to regain access. Because the backup does not actually save jailbreak data, you will lose your jailbreak app data if you restore and rejailbreak.
Updating your iPhone to a new iOS version will also remove your jailbreak. Jailbreak Backups Because iTunes and iCloud backups do not save jailbreak app data, you may want to use an additional backup program to save this information. Several programs available from Cydia can save information about your installed Cydia packages for later restoration. You can also use an SSH connection from your computer to manually copy data off your phone. Because only jailbroken phones support SSH, you cannot restore this data unless you jailbreak again after restoring the iPhone.
